If you want to entirely shut of Messenger, you need to shut it off in the Services menu.
Go to Control Panel, click on Administrative Tools, Click on Services. In that program, look for "Messenger". Right-click, and click properties. If it's still running, click "Stop". Then change the Startup Type to "manual". Restart your machine, and messenger will no longer load in the background.
