I agree with the the statement that there are still many questions left after the third movie.
The first question I want to have answered is that "Is Neo a program anomaly and therefore a computer program and if so is the real word really the real word?" That is established during Reloaded. And then you see Neo doing things in the "Real World" that no human being could ever do... zapping sentinels out of the air and feeling them. This is furthered in Revolutions by his "altered vision" as well. So doesn't this just underscore the statement that the so called real world is just another level of control. So Morpheus, Trinity and all of the people in Zion weren't really unplugged. They were still plugged in but allowed to realize the truth of their existence and then led to believe they were unplugged from the Matrix. Which they were technically but they were still plugged into an artificial environment. This time it was the "real world" with Zion and their lives there. It's the only way I can see to explain Neos ability to interact with it. Neo was the anomaly and he stated it once again with perfect clarity at the end. When Smith was beating the shit out of him he asked why he continued to get up and fight. Neo said because he chose to. Choice. That was the essence of why the anomaly was generated in the first place. So I think it's integral to any thought of the movie to realize that Neo is a computer generated anomaly and that the other characters are still plugged in. The other characters could be programs as well but in an effort to curb my extrapolating thought I choose to believe they are just plugged in saps who think they are free. Again underscored by the Architects words at the end promising to free those who wish it. So the minds of those people will understand the true nature of what is happening but the "freedom" will still be manufactured. But what is freedom? Choice. Going back to the core idea of the films. In this case the outcome seems to be different because of the Agent Smith virus dilemma. The Oracle new that Neo would have to sacrifice himself but is he really dead? Just because he is laying there at the end not talking? The Oracle and the little girl were fine after the Smiths were eradicated. And when Neo is being carted away you see in the altered vision mode that he is shining like a star. I would say that he is very much alive. As much as a program anomaly is anyway.
Well, enough chatter. I like the attempts made to provoke thought in these movies. For that I give them a thumbs up. On a purely marketing success scale I think they should have stopped after the 1st one.
